If the church separated from the state, why can a business be civilly liable regarding religious beliefs?


A question from a reader: How did religious beliefs earn so much respect whereas if their infringed upon, an individual may have potential recourse.

All of this with the understanding that the church should in no way be affiliated with the state.
Also are there any other countries that allow citizens to break their laws in the name of “religious beliefs” or are we (USA) alone with that methodology?
I’ll assume the logic is discrimination, if religion is separate, how is it still labeled discrimination if the law doesn’t recognize religion?
